Finished Last of Us some weeks back and just recently Beyond Two Souls, both awesome games. Just waiting for some decent PS4 games to come out before I buy it . Also been playing Gran Turismo 6, feels the same as every other GT to be honest :)

That looks decent enough to be honest, I have similar setup being used as a media server. Generally its better to get decent branded PSU but depends on what your getting with the case, could be unbranded cheap PSU.

Try going through the community additions http://technet.microsoft.com/en-us/library/cc732199(v=ws.10).aspx particularly the first one about uninstalling the device, it could be listed under different tab/settings page.
Yeh does sound like a conflict of sorts, I'd try adding the card again and see what happens. You should be able to disable the on-board graphics via the device manager and then trying installing the drivers again.
Thats odd, i guess they are working fine on another computer?
Maybe try upgrading to latest bios/firmware. If at one point they were working, it could be that the motherboard has gone faulty, would try and RMA if possible.
I've only modded the GPU fan to make things quite, are you looking to add something flashy? like led fans? similar to what I've used in the past http://www.quietpc.com/gel-icy-vision
I believe those are pico power supplies, they tend to be used with micro/mini-itx motherboards, I'd imagine the'd work with ATX board is well, just not sure how much additional hardware it could handle though.
It does sound bad, did have similar problem in the past that involved replacing the motherboard.
Have you tried using different SATA cables? do the drives get detected under BIOS?
other than replacing it with quieter CPU cooler, not done anything widely interesting myself but did see someone use some huge CPU cooler that looked crazy.
