How have you come to the conclusion that it's the motherboard and not a driver issue or other non-motherboard hardware?
The AGP is better than the PCI interface for video cards because it's default speed is 66MHz (AGP 1x) versus the 33MHz for the PCI bus (not PCIe). Also, AGP does not share bandwith with any other devices on the motherboard, so the video card does not have to share resources with the hard drives. If you're not gaming, this probably won't be an issue, but if you will be, then this is going to be a major reason to get an AGP video card over a PCI one.
Something just doesn't seem right, weather it's a driver issue or some incompatible hardware, I can't say, so why don't you list this system's specs (include the power supply make and model) so we can see if there's anything that stands out as an issue.

There are a few troubleshooting steps you should take, before you buy another graphics card. Download and install the latest drivers for your motherboard. If this doesn't help matters, then you should check some settings in the CMOS.
Make sure that AGP X4 mode is 'Enabled'. Try disabling all 'Video Shadows' ie Shadow xxxxx.xxxxxx. Try disabling Video Cache, and video BIOS cache. If all those settings are already disabled, try enabling them, and see what works best
